Most machine shops should have the data for the maximum a head can be skimmed, as for valve train clean all the valves, ideally the lifters want to be fully submerged in a pot of engine oil so they work all the air out then fit them into teh engine. I would definitely replace all the valve stem oil ...

Will the tool be punching out the centre hole? If it is for less tool wear if you had the blanks cut with the centre punched already it would locate on the tool and keep it centred.
