I assume you are getting the diff aswell with the gearbox. 5 speeds diffs are a different length to 4 speeds ones.

Really? Propshafts certainly are, I've never noticed a difference on the diff. It is easier to swap the box and diff as a single unit anyway.

4 and 5speed propshafts are the same, the only variety is between CVT and manual.
gearbox + diff have the same overall length is you compare a 4 speed to a 5speed,
the difference is that behind the gearbox's 1,2,3,4+R section the 5th gear unit is placed, making the gearbox aproxx 10cm longer. this length issue was solved by shortening the diff

I stand corrected
Never knew that, I've been lucky enough to not own a 4spd

One thing I don't know is if you can use a 4 speed box in a 5 speed, ie leave the 5th gear section in and just replace the main gearbox?

I imagine not because it must have extra linkages. Could be wrong though, I'm not hot on how gearboxes work.

nope, not possible.
the first 4 gears and reverse can be seperated and used/fit, but the 2 main shafts have different lengths so you need those from the 5spd box..
